Any way to remove oxidized fuel?

Biodiesel oxidizes fairly quickly. I've done some work with very high FFA feedstock, and the output smelled like turpentine. I'm told that's a sign of oxidation....

So, a couple of questions:

1) Does this foul smelling, partially oxidized fuel hurt the engine? Keep the fuel from passing astm?

2) Is there some way to remove the nasties? Centrifuge/chemical-process/filter through XYZ media?
