I know the acid stage has methanol in so I'm wondering if its safe to reaheat for the base stage if need be. Using an appleseed processor 120v element, always submerged totally and on when the pump is on, never on when methoxide is being added,

is your venting setup to trap methanol? yes then you should be ok to reheat. no - then don't
also if you choose to not reheat the process will take longer but will still work.
